The first chapter of "Where All Roads Lead" takes place many years after the events of the show, and some time after Rainbow Dash has died. Twice every year, Pinkie and Twilight sit down at a fork in a road: one path leads to Canterlot, the other is the "Rainbow Dash Memorial Pathway". Every time, they watch a rainbow appear, a rainbow that Twilight knows is not physically possible and shouldn't be appearing with this kind of regularity. Pinkie isn't superstitious about this, but she refuses to ever set foot on the memorial pathway anyway.

The second chapter takes place years after that, in the same place. Pinkie is a very old mare and has had trouble making it to the fork. She picks four flowers, each of a different hue. Then she remembers that this time, she needs to pick a fifth, and settles on a purple one.

As she stands at the crossroads, she decides that it is time to use the path she had always avoided. Her journey on the new road is surreal and like travelling through memories. When she comes to the end of the path, she is standing in front of the old castle from Friendship is Magic, part 2, only bright and restored instead of dark and broken down. In the castle, Pinkie meets Twilight and Applejack, Fluttershy and Rarity. Soon after that, she is finally reunited with Rainbow Dash, who announces herself with a sonic rainboom.

Apple Bloom finds an abandoned mill at a river near Ponyville, and the building fascinates her. She decides to try to fix it up. She "borrows" tools and materials she needs from the farm, without telling her family (who might tell her it's not safe). Apple Bloom is also compelled to work on this project on her own, so she doesn't tell the other Cutie Mark Crusaders, either.

When she is finally finished, she receives her cutie mark (a hammer and paint brush). She does not notice at first, and when her friends point it out, she runs away. Apple Bloom is ashamed of not having included them, and she is also ashamed that her cutie mark turned out not to be apple-related, unlike anypony else in her family.

She almost considers suicide, but eventually accepts what has happened, and resolves to go to Sweet Apple Acres and tough out whatever may be headed her way. To her surprise, Big Mac and Applejack aren't mad at all; they are happy that their sister has finally earned her cutie mark, apple or not.

In a coda, Apple Bloom reflects back on the mill. She says that she's occasionally considered moving there or doing something else with it, but it has served its purpose, and is "fine just the way it is".
